He began his motorsport career in Mexico, securing the Mexican Formula 3 championship in 1991. Fernández then moved to the United States to compete in the Indy Lights series, where he finished third in the championship.

In 1993, Fernández made his debut in the CART IndyCar World Series, initially driving for Galles Racing. He achieved his first victory in 1996 at the Toronto street circuit while racing for Tasman Motorsports. Over his career, he secured a total of 11 wins in IndyCar competitions. His most successful season was in 2000, where he finished as the runner-up in the championship, narrowly missing the title to Gil de Ferran. In 2001, Fernández co-founded Fernández Racing, transitioning into a driver-owner role.
